Why does the flu cause body aches and pains?
(Typing this with the flu, feeling like I've been hit by a truck). . . I understand the influenza virus namely affects the respiratory system, but why the whole body hurting?? Why??

Because the body fights the infection by releasing inflammatory substances called cytokines that cause pain and inflammation everywhere.

When your body is invaded by things like a virus, the immune system sends out white blood cells (also called leukocytes) to find the infection. The white blood cells release a chemical called cytokines, which is what causes the joint pain seen not just in the flu but with many inflammatory/autoimmune conditions like arthritis, lupus, inflammatory bowel disease, etc.

Body needs certain chemicals to fight off infections. All your white blood cells are being diverted to fight the infection.
White blood cells repair and mend your body. While your body is moving, endorphines are being released and white blood cells are being deployed. When you move, you are literally tearing muscle fibers and tendon fibers. When you sleep or rest, your body rebuilds these fibers.
When you have an infection, cold, flu, or other viruses in your system, your body is pooling all of its chemicals and resources to fight off the infection.
Therefore, you get over your flu quicker, but you get aches, pains, fevers, and chills in the process.
It's very important to get enough rest when you're recovering, as you can put your body in unnecessary strain by moving around too much!
