I can understand a headache or a sorethroat but why the whole body?

Simply put? The virus attaches itself to one of your body cells and invades it, using the cell to produce more viruses. Then the cell "bursts" and the viruses find yet more cells to invade. The cell death is what hurts so badly. Your body will eventually produce antibodies to kill the virus, but usually not until it's wreaked some havoc in your body.

This is greatly simplified, of course, but it's why you hurt so badly when you get a virus!
